I went from an E46 323Ci with Sport suspension to a 03 WRX Wagon, so here's what I think although I will preface this by saying that I prefer a more "sporting" setup.
1. I have the Kartboy short shifter and love it - much better than stock.
2. Don't get the $3000 option wheels - go aftermarket as this is much better value. However, if you do, you may well want to put lower springs on it so that the wheelwells are filled up. I have the Prodrive springs and although the ride if firmer than the BMW, I don't find it harsh.
3. I find the WRX just as comfortable as the BMW on long (over 3 hour) journeys.
4. Rear spoiler is stock.
5. Don't get upgraded stereo - go aftermarket to match the BMW upgraded system.
6. No idea on price for 04.
