I didn't buy my subie from them, but I was there in July to install my Prodrive rims. Go talk to the Parts guy Richard, he is very helpful with information, and he personally told me that he's okay with any mod except anything that touches the engine and tranny (that means no flywheels, clutches, pulleys). I didn't ask him about the short shifter but I think he's okay with that.
The only problem I have is their labor rates are expensive, but they only charge you labor if you don't buy the mod parts through them.

I bring my car there for all my maintenance work. So far no issues. In my experiences the service is good: usually finished when they say they will and call or email you when done, and I've had very little trouble getting a time slot that suits my needs. As far as mods go, they do sell lots of parts (got my oval-tip Prodrive from them) and install most themselves if you want. Whether it affects the warranty is something you'll need to talk to Richard about directly. As said before, as long as you don't touch the engine/tranny/cats, I think you should be ok. It never hurts to talk to them directly. If you want to call and ask them specific questions, I would talk to either Richard in the Parts Dept or Justin in the Service Dept. They should be able to answer any questions you have regarding mods.

PPS - If you want any aftermarket parts, they might have them at a good price. I got my Prodrive at a much better price than most online vendors (here, ClubWRX and NASIOC included) including tax.

And in terms of the dealership, I had a great experience there. Very friendly/no nonsense salesman (his name was Zeb). Got a greal deal on my car (way under invoice) So no complaints here.

IMO most dealers are mod friendly, it just depends on what warranty work you want to be done. As long as your mod is not the direct cause of your warranty claim you should be fine. TO Subaru is a Stellar dealership meaning SOA acknowledges them as an aftermarket seller/installer of performance parts.
