Well,

once again I feel generous. "Knocking" in relation to cars refers to pre-ignition, or combustion occuring before it should. This can be caused by poor gas (improper octane), too much timing advance, high compression, lean air/fuel mixture, etc. The fact you hear "knocking" when you open up the hood (engine is idling) tells me you most likely have something vibrating, not "knocking". Can't recall ever hearing a car "knock" at idle. Anything is possible. Have a competent friend or shop listen to this "knocking" before doing anything drastic (replacing the motor). Even if your motor is "knocking" it isn't a reason to replace it, rather you should fix the problem.

Well

if your S-AFC is "programmed", who programmed it and why? Is it even installed correctly? You can't expect much help if you don't list all your mods and any SPECIFIC problems you have. Hard to troubleshoot without details.

I thought that was detonation? If that's knocking, then what's detonation?

Is it knocking or tapping. I've never heard "Knocking" on any car that can actually be driven at idle. If it is just a tapping, then when was your last oil change? It could be just that there is not enough oil hitting your valve train and it causes a tapping from the movement of the valves. I had this happen in another vehicle before. It could also be that the valves need adjusting, and this is only if it is tapping not knocking. But like the others said, you need more info.

What does it sound like more knocking or tapping? Tapping most likely your valvetrain. Might need adjustment or could be as simple as oil level. Knocking could be rod knock. Also due to oil. Either low oil pressure or low oil level but either way rod knock is a bad thing. Would require a rebuild of the motor or atleast new rod and maybe crank bearings. Then while the motor is apart the machine shop will have to make sure your crank and rods are within spec/tolerance. If everything is within spec they can put your motor back together with the new bearings and your good to go. Still gonna cost some cash but not as bad as buying another motor.

It all comes down to what that sound really is. On my protege I had rod knock and the cost of new bearings and some machine work to clean up the crank it cost about $450 and thats me taking out the motor and dropping it off at the machine shop. But they did the tear down and reassembly of the block. Just my .02 cents.

Engines can knock at idle. Ever hear of "rod knock"? It's indicative of a clearance issue (damaged crank journals, poor oil film surface/cushion between journals and bearings, "spun" bearings, etc.). It's not good.

Crank pulleys that are coming loose can knock.
