At QB, there are two possible directions. Kolb is one, but it would cost the Niners a lot. The other option is Orton. Orton can be the starter right now, draft a QB and let him develop.
Check out Orton stats.

Orton is decent, but he is coming off one of his better years and he's only 5 years into the league. Lotsa Qbs are coming out, but Luck makes the Panthers look at the #2 ranked QB and everything trickles down.
Steve Young stated on the topic of accuracy. You either have it, or you don't.
Harbaugh might be able to find some good mechanics that are not highly marketing in the draft (people pick up undrafted). I would love to pick up Kolb, Orton, or even Garcia and work with a new QB and let him gain some experience with a year the LEAST with some experience. One of the biggest things I NEVER see anyone do anymore as a 49er QB is use audibles well. (Probably because new coordinators and new offenses don't allow the QB to know the offense well enough). Steve Young was one of the masters at the audible.
The big question is... who will be the o-coordinator that thinks alike as Harbaugh? Sure Harbaugh calls a lot of his own plays, but there still need to be an o-coordinator that grasps the same idea of the WCO (I miss Shanahan, btw. Called the games for Steve Young). I believe Harbaugh is going to be picky, and make sure the guy he selects has the same frame of mind, bringing even more to the table at the pro level.
Besides all that hype, I will say Singletary is a great LB coach, he sure produces some scary ones, like Willis / Lawson. Wouldn't mind him just coaching linebackers.

Flynn is a great potential QB. He's the backup of Rodgers and seriously played very well. I hope the 49ers pick him up. (easy pick, since Rodgers will be in GB for a while as the main guy). Pay him and have him move on over!
