A new Japanese STi owner throwing in my $.02. I may not know my Subaru's yet, but I do know my food:-)
SOUTHBAY
Ramen:
Halu Ramen (on Saratoga just north of 280) Excellent noodles and unusual broth.
Maruichi Ramen (in Milpitas Square or in Downtown Mountain View): Their Kuro ramen is like Tonkotsu but better!
Izakaya (Japanese style tapas):
Tanto (on El Camino in Sunnyvale) Quality has fallen a bit recently but they're still excellent. Try their Yaki Onigiri
Saizo (on El Camino in Sunnyvale) Huge sake list, and their Tai Chazuke is really good. If you're into KFC, you might like their fried chicken skin.
Yumeya (on the corner of El Camino and Sunnyvale-Saratoga in Sunnyvale). This place is brand new, but they haven't figured out how to write their full menu in english(they have a dumbed down english menu) yet so bring a japanese friend if you have one. Otherwise ask them to translate some of their specials (the whole list would take all night).
Sushi:
Tomisushi (near Mitsuwa on Saratoga just south of 280) Great fish, great selection. Not much of a roll menu if you're into that
Michisushi (south of 280 on Winchester) HUGE roll menu.
Yukisushi (where hedding meets pruneridge) fresh fish, decent selection
Homestyle:
Gombei (on Jackson in SJ Japantown). Food like your mom would make. Huge portions and cheap. Try their Poke if they have it.
SANFRANCISCO
Sushi bar at Anzu (in the Hotel Nikko). The restaurant is mediocre and overpriced, but the sushi bar is the best west of NYC and north of LA. The chef here flys in fish from Tsukiji market in Tokyo on Tuesdays.
Maki (in Japantown adjacent to Kinnokuniya). Japanese food done right. This hole-in-the-wall may have a small menu and small footprint, but in a cuisine where quality is everything, they have their act together. Their specialty is Wappa Meshi which is steamed in a pine basket with stuff on top. This is the best Japanese restaurant in the Bay area IMHO.
NORTHBAY
Hana (on Golf Course Dr in Santa Rosa). It's been years since I've been here but I remember it being good.
EASTBAY
Kirala (where Adeline meets Shattuck on Berkeley). Great sushi, decent robata, and you have to try their oysters.

Another tasty hole in wall I found is Miki on Balboa and 38th in the City (right across the street from the Balboa Theater). It's not really a sushi place, but a combination izakaya (small plates)/teishokuya san (set meals) that has a nice sh1tamachi feeling to it. Has rare items that you can't get commonly at other restaurants like kurobuta sausage, kushikatsu, etc. Osusume!
BTW, if it's hard to find, it's because 2nd story sign still says "Azusa Sukiyaki" although the front door has Miki on it.

Another really good place for homestyle Japanese is Hattoriya on San Antonio (near Charleston) in Palo Alto (or is it Mt. View there... i dunno). Totally bomb-***-tastic curry.
