When we had 2 Honda's in my family we used to go to Kenny's Auto Repair in Fremont, always have great results. My mom still brings her Integra there from time to time for maintenance.

I have a friend who has a mobile auto business. He is SMOG certified, ASE Master Tech, worked at Toyota for a few years. Has a CRX that he rebuilt the entire engine so he has a very strong knowledge of Honda's. He only charges $75 bucks an hour, PM me if you want more details.

I've been to:
Foreign Affairs (Santa Clara)
Blacktrax (Milpitas)
Exact Motorsports (Milpitas)
Art's Automotive (Berkeley)
All good and recommended shops, but not cheap.
I've also been to Griffin Autowerkes (Berkeley), but I wouldn't recommend them to anyone.
